For Luck = Play high bets, play with governers, and any other luck based events can increase it
For Boarding = Board the enemy ships...
For Defense = Not sure but I think taking damage to ship increases it
For Repair = Repair your ship without a shipwright, best thing to do if you have time is full repair, might cost more and takes double time other than in shipyard, but increases it greatly
For Trading = Trade... A LOT... Do Store keeper quests (transfering cargo),
For Accuracy and Cannons = Well... just shoot with your cannons, I am sure cannons that blow off can grant some exp too...
For Charisma = I think going to brothel increases Charisma, but I am not sure

Have been trying a dutch flag, always calls me a ememy and I am a luger, at lvl 45 for me and my Nav ncp it is 78
Harbormaster freight hauling missions raise similar skills but do not raise stealth. I've only done one of these so far. It paid better than the storekeeper cargo missions.
Hauling a passenger raises navigation and charisma.
Hauling goods for a storekeeper raises navigation, charisma and rank.
Retrieving prayer books raises luck and rank, usually pays only a cheap amulet.
Retrieving church manuscripts raises charisma and luck, and pays 3 or 4 chests of doubloons, but you'll probably be sailing all over the map.
A "successful" dialog usually raises charisma. This doesn't include just talking to people without something useful happening.
Finding things in the jungle raises luck. It seems to depend on the value of what you find. This may also apply to anything found in a chest or on the ground anywhere.
Buying or selling anything raises trade. Missions that involve hauling cargo also raise trade.
Hook
You just need a fast ship. The starting lugger is ok, look for a courier lugger with good sailing stats. I've currently got a xebec that is almost as good as the courier lugger, but holds a lot more cargo, guns and crew in case I have to fight. It's slower if you load it down with cargo, but you only do that if you're going to Curacao or St Christopher where it's worth a lot.
Hook
That is the first time I've seen that happen. Usually they either talk to you or you catch them in taverns.
