I've never lost anything from a ship's chest. How did it happen?
Weapons and armor in one, potions in another and all crafting goods in a third.
After changing my ship all items ended up in the first chest. I realized sorting them was a waste of time due to them always being moved back to one chest when changing ships.
Could this be what happened to said missing items?
I'm still sorting my stuff in chests, but I only use two chests. One for useful stuff, another for everything else. :) Like gems or crafting goods or whatnot that I don't ever expect to use, but I like to keep at least one of everything, especially the rare stuff. I don't change ships often enough to have to worry about re-sorting everything. I will occasionally use a third chest if I have to loot one of my dead boarders just to keep boarder inventory separate, and I might keep unsold treasures there until I find a buyer with money.

Each of your ships cabin chests can hold a limit of 5000 LBS
Hm. Does it add the weight to your ship's weight? I know it does for crew and maybe for passengers.
All chest contents appeared in the one large chest exceeding its limit of 5000LBS to over 6000LBS.
Due to the weight of the frigates Cargo I have a Deadweight of 2123 / 876
The ships cabin chest contents can never be lost and does not effect the Deadweight of your ship.
