Your best bet apparently is to go to the priest to the left of the altar in the start town and if it isn't too much then I think you can get him to remove the bounty and possibly Fadey as well.
I have seen the priest a few times and maybe I didn't have the coin or it was too big? I dunno but unfortunately I did not pay enough attention to his chat and missed his reason why he would not help me and he never explains himself again. But supposedly he can remove bounties for a fee.
I read Fadey does it too and his chat alludes to this but at the time I checked I had no bounty so I don't know what or how he deals with it.
There is supposed to be a lawyer somewhere who can do it too.
I too did this quest and I chose the path that ended up with me killing the infiltrators and the guide I read said there was no penalty but I got a bounty for it anyway.
I could NOT figure how to get rid of it and it was such a friggin chore and just kept rising so I restarted.
It's important to note that I had no dubloons and didn't know how to get them.
If you dont know then here it is. Go to the banker. Select the option about gems a stuff.
Select the option to trade for pesos and buy his dubloons. They have a pool that refreshes over time and if you trade your gems there for dubloons it's a common pool so you can drain it that way too.
I can't get you out of where you are stuck and it's an absolute tedious chore that I posted about earlier myself and got no answer. I gave up that game. Now I don't do anything with factions as I refuse to lose a game over this garbage again. Stupid guide lied to me. Got me through the quest but the penalty ended my game and all I got was 10k pesos. Stuff that for a joke.
If you are indeed stuck in town then maybe try going to the mooring and teleporting to the other side of the island? Hopefully you can get a run from there. Maybe save anytime you make some progress at sea and reload the instant one of the interceptors spawn.

Advice:
1. Move around the battle map going out for a couple of seconds on the global map to cross the border of the water areas of the islands.
2. On Guadeloupe to Fadei to remove the award for the head come at night - at this time quests are not taken!
3. If possible, try to immediately remove the reward for the head.
to get a headstart on your pursuers, it is sometimes enough to use the "go to" option and jump to a nearby location on the same isle.
thats especially useful in places like port au prince (hispaniola) where you jump to the other side of the isle.
since the ai doesnt have very good path finding .....
If i sail back to Phillipsburg i can Talk with the Tavern keeper, he asks 1000 pesos for information and after that he says only: Sorry i have a family to feed. No Information about the english troops, no guards come and escort me to the gouverneur and i cant betray the dutch. Plus i loose (like the guide mentiond) my goto function at last in phillipsburg. Utterly broken quest.
After that the quest progressed normally for me. I just decided to do the least-resistance version: Ratted out the english to the dutch, did not partake in the fight and just took the 10000 reward for the information, remaining neutral with both as the english never knew who betrayed them.
