I'll suggest the Water World Challenge for now.
Version 1: All villages can only have a maximum of 4 land tiles within their borders.
Version 2: All villages combined can only have an average of 4 land tiles within their borders, so in this version you can have some cities with more land if others have a little less.
The City plot itself doesn't count towards the land limit.
Arbor Day Challenge needs to be refined off course, but the first iteration was get 6000 total prosperity, immediately destroy any negative projects, and immediately destroy any village that starts a war. I allowed the max ambassador mode for it (because you know, nature is varied), and prohibited various other natural sources (like oil, coal, other 'anti-nature' ones)
For the Water World one, what's the score goal or anything else like that? I can do that. Hell, I'd do 'allow no land tiles' even :P depending on the score goal.
Diverse World:
Its a pretty simple idea, its the same as the Diverse Village achievement but on a global scale.
These are the requirements I had in mind, score is open for debate but I'll start with 6k
1: Each village can only have 1 of each resource, so only 1 Apple Tree for example
2: Each village has to have different completed projects, so no multiple Harbors or Castles.
3: All three biomes need to have atleast 1 village throughout the entire game.
Transitional resources and projects are allowed for their duration of course. Multiple Granaries are allowed for example as long they grow into different completed projects in the end. Multiples of a resource are allowed as long as they are intended to be transmuted ones shortly after
Optional rules or cheats
1: I'll allow rule 1 to be delayed until you reach your 4th or 8th ambassador, -10% or -20% score.
2: I'll allow 1 duplicate of a resource (only one per village) for a score penalty of -7.5% per use.
3: No city raising! you cant destroy villages yourself, war casualties are fine. +5% score.
4: No project raising! you cant destroy projects early, failing them is fine. +10% score.
Another pretty simple concept, one of the Giants has a day off and cannot be used after the initial terraforming phase, you could possibly run this challenge multiple times with a different Giant. I'll put the score at 6k again but feel free to change it if its too high or low.
1: One of the Giants cannot be use aside from terraforming, which one that is is up to you.

1: The Giant can be called out of retirement for City Defence purposes. -5% score.

Anyways, this is bumping the thread, asking for more ones, new challenge going up early in the morning. Family stuff (and the Super Bowl) has kept me from posting the next one.
Envious Ambassadors:
You can only use one type of ambassador on each if your giants. E.g. if your Ocean Giant holds a forest ambassador, he mustn't pick up desert or swamp ambassadors.
Migration Period:
You can only place resources in one city, all the others have to receive theirs through Monkey's Migration ability.
I'm not sure how viable this concept is, but I wanted to do something with the often forgotten (and rightfully so, its terrible) Migration ability. One thing is for sure though, you have to start with a Swamp Village or you're stuck on one city. Rushing Monkey to 2 Swamp ambassadors is also recommended. That first city also needs to have tiles of other Biomes as you unfortunately cant migrate things to other biomes. I might do a quick test run to test it out.
Resources can't be next to resource of the same type. So no plants next to another plant for example. This would leave more options as Diverse World but would still limit placement.
The second one I think I'll do Sunday, a little more manageable for my not being in practice. However, issue. Oceans. Oceans can't have any plants or minerals in them, so would you have to just leave a space or what?
