Kane was sent in after the Nexus Core because of his stroggified body, the scanners there would grant him access because he is a strogg, at least that was the plan. But it seems the new Makron isn't fooled by it as it was clearly a trap that was set before Kane got into the facility proper.
That threat was taken care of and he proceeded to the room housing the Makron and the Nexus, a large human like brain structure on a massive bone spine, it is covered by force fields and the Makron.
Despite the odds, the improved kane managed to take it all out as he was found back on the Hannibal with a few of his squad mates and the man in charge of the operation some what cheerful at the result, all that was said is that there were new orders and nothing more since that was the end of the game.
I don't know if there is ever going to be a quake 5, but what i read about it if the developers thought about more than quake multiplayer nonsense is a possible return to quake 1 aliens, the Shub-Niggurath more than the Strogg aliens.
