Either the cockpit your using doesnt have a window to look through or its something to do with fallback shaders being enabled, have a look in your settings or try another cockpit i think

I had the same problem and saw some online help for it. In fact I thought it was deliberate like the little Kerbals aren't allowed to see, for their pwn psychological benefit. Turns out it's a graphics glitch. Go into your graphics settings for the game and disable the setting that says "Fallback Shaders". Apparently there's a sort of default bland grey shading for any object in the game which doesn't have all the texture and shading artwork defined just in case there's a part somewhere in the game with missing artwork so it doesn't end up rendering as invisible. (probably there to support partly finished mod components, I'd guess). But it gets confused with the fact that the windows are *supposed* to have missing shading and be transparent on purpose, and so it gives it them default grey when that's on.
