Sounds like an install issue.....MJ2 confirmed (by myself and MANY others) to be 100% operational in 0.90.
Should also note that MJ2 is not packaged like most mods.....most try to stucture the same way the Squad folders are (as in you get a GameData folder in the zip). But MJ2 just comes in folder...no GD folder first.....
In your game directory you should have MJ2 folder in game data..in that should be 4 items:
Icons (folder)
Parts (folder)
Plugins (folder)
License (.md file)
oh... well... I'm kind of used to "mod language" with Minecraft and space engeneer and I'm so new to this game... I'm not playing in sandbox mode so... I'll get some science to go get those parts.

The inital unlock for MechJeb 2 is "Flight Control" -- however, it won't do much that is useful until you've researched "Advanced Flight Control" as well. You may also need to upgrade your tracking to level 2 ("Patched Conics Visible") to take advantage of the functionality offered once "Advanced Flight Control" is resarched.
The easiest way to verify that MechJeb is properly installed and recognized is to look at the R&D tree -- even if you can't research it, you can view what unlocks come from "Flight Control", and if MechJeb is there then you are golden. You can also start a sandbox game -- it should be available immediately.
