Karbonite is concentration based, so you should be able to get karbonite almost everywhere, but it can be very long to extract if it's a low concentration.
You would get far more help if you post your issue on KSP forums, add-on releases, i guess very few people here use karbonite
If you get the latest dev version of ScanSat that has an option to scan for Karbonite from Orbit using the default Karbonite scanner. You can then mouse over the map it generates and it will give you concentrations and coordinates. Then it's simply using a mod such as MechJeb or Trajectories to find the coordinates and start digging.

The Particle Collectors are designed to be used more passivly over time....rather than an active harvesting method. They are best as part of a space station, or even a deep-space tug...something ya let alone for periods of time, and come back to.
The particle collector is not used in depe space. It is meant to be used within a short distance from teh edge of the planet's atmosphere, but not quite in it. You would probably have the best luck at jool, which has a lot of atmopsheric karbonite.
