The easy way around this is make some other part of the craft the root....like the base the copied parts will attach to.
I'm guessing the satellite is attached to the tri part with decouplers? You could just set the decoupler as the root part and save it as a subassembly. Then you could just select it as the sub assembly and attach it to the laucnher.
You could use the tricoupler as base....build the satellite once, copy it to other 2 spots.
Really several ways to work around something like this....just gotta make sure the root part is NOT part of what ya need to copy.
2) Since you are talking about sub-assemblies, you can select the entire craft and make it a sub assembly if you shift+click.
