Docking port alignment (Jr size)
Did some searching around forums but find no one having this problem. I have three space stations. Kerbin, Mun and Minmus. On each station are both standard size and JR docking ports. On all three stations, the JR docking ports are off significantly. Hard to quantify the error, but lining up target, direction and drift will miss the target. Meaning.. when I'm coming straight in, the "target" is way off the mark. This is a major pain in the cheeze. Makes docking miserable. Is anyone else having this problem? Standard size are dead on. Is my game whacked or are others seeing the JR docks misaligned?

You're probably aligning using the docking cam. If not, try it out (right-click the docking port and activate the docking cam that will give you good indicators). Then make sure you have selected the docking port as target, not the staion itself. You could also try downloading MechJeb and then see how the docking autopilot will perform. If nothing helps, you'll always have to dock with a rule of thumb estimate and the docking ports' electro magnets.

Not docking with cam or even mods. I've docked hundreds of times and am very good at it. Good enough to know the JR docking ports are misaligned. The standard docks are fine. Haven't tried shielded as I don't use them. This problem started with the last version. I build the same docking "rack" as a module I send up for stations, and have done so dozens of times. Six docks with 1 a JR. The five standard are fine. Straight in with all three indicators lined up. The JR show the target off by two full circles when a couple meters out. If the JR docking indicators are lined up, the docks miss by a couple meters. And now.. I just had two vehicles completely disappear before my eyes - with the occupants - which now show up in the admin building as "missing in actions". But that's a different thread.

There are lots of threads around which the "bug" is caused from using old version .craft files safest thing for no bug gaming is to keep your old save file to continue your game but don't use any old craft when KSP goes to a new version. Whatever is orbiting around you'll have to live with small errors but always build new ships in a new version. (maybe your problem?)
I have not seen this prob with docking port JR sorry

Every ship in this run was built in this version. Started a new career ground up on this latest version. I've actually never seen this problem before this version, but I"m not surprised others have seen it. But I never used JR dock ports much. Wasn't until I started to "streamline" my designs a bit that I started using the JR for small rovers that are capable of landing, collecting and returning to station. I think I'm going to chalk it up as just something is screwy in my latest run. I'll probably mess around with sandbox mode and some local Kerbol docking and see if the JR is messing up there or not. Might just be a strange quirk about the way I put things together. will post back accordingly.
