You need to have bought the game from the KSP site before it was available to purchase on Steam, which was March 20th 2013.
As far as the game itself goes, there's no difference. I can however explain why I personally like to have games on Steam.
1) Download servers - Generally, I have found Valve / Steam download servers to be of better quality than a companies own. This is essentially the core of what Steam does and what it's business revolves around so it needs to be good. There are of course cases where a companies own download and update service is just as good but it's not guarenteed.
2) Convenience - Everything in one place under one account.
3) Community hubs and other features - This is kind of a follow on from 2. I have a number of games outside of Steam and getting to their respective community hubs on Steam can be a royal pain in the backside. Particularly when that game is withdrawn from further sales. If it's in your Steam library or even the Steam store, accessing these features is a breeze.
