Short answer--your probe doesn't have a strong enough signal to KSP for full control. You'll need better antennas and/or relay satellites.
You can still do full throttle (press 'Z') and zero throttle (press 'X') and use the autopilot buttons (left off navball) to control your ship, but not the gradual throttle up (left shift) or throttle down (left control) or the manual pitch/yaw/roll controls.
Oh, and make sure your probe has power. No power, no control.
