Which two ports are you trying to connect?

All ports fall into the Tiny, Small, or Large sizes.

The tiny docking port can only be used with other tiny docking ports, or the extendable airlock thing.

The Mk1 and Mk2 inline docking ports work with all the other small docking ports (shielded or open versions).

The Large 2.5M docking port only works with another large 2.5M docking port.

If you've got 2 ports the same size that won't connect, you've probably got at least one of them the wrong way around (post a screenshot if you want us to confirm that), or you're not lined up properly (turning the docking attachment force up might help).

So I just replace it with the both same one just to get rid of hassle.
Sorry for late reply :steamsad:
I've even sent up and installed "docking port adapter modules" to solve this issue in the past; can be a fun self made mission.

You just send up a small module with the docking port the ship has between it and the docking port you need to have; then dock.

Here's an example, which retrofitted this small fuel station with an additional 2 small docking ports; and a Klaw for universal docking. (Which was done in anticipation of the larger ship on the right showing up and hanging out while it waited for the medium sized ship on the top left to arrive with crew from a larger station.)

Yes lol, it's one of the most tense and rewarding moments in KSP when you finally dock.

Never gets old for me.
