In game delete the crafts you wish to delete... make sure you close the game properly and let it sync with steam, this will remove them from the cloud save.
Restart game.
I think I read this the opposite way. He said he wants to delete these but they keep coming back. Steam Cloud Save would do that.
Yep, the problem is steam cloud. Cannot delete the files inside steam cloud, have tons of ♥♥♥♥♥♥♥♥ there
The other easy way is to just copy the game files to another location and play it there so steam won't touch it. Then you can delete them and cloud will have nothing to do with them.
Also if you disable cloud function in game and steam, remove the files manually and start game. If the game syncs anyway you may need to restart steam for it to take effect. Either way alt tab out and make sure saves are empty and close game. Turn back on cloud and start game, steam should see two different dates and ask what one you want to use for cloud.
The problem is that the game doesnt allow me to delete it in game.

Your third option have many videos on youtube and incluing what support tells me. But doesnt work! maybe is outdated this method ou doesnt work at all in KSP
Have you tried a clean install where you not only uninstall but delete the folder? That is typically the best way to clear out any mods. Also if you were running different versions uncheck and recheck DLC and do a file verify... although a clean install should do that part anyway.
By not deleting the folder after an uninstall you may be leaving bits of mods that are messing with the game letting you delete them? IDK I don't mod to avoid issues personally.
edit add - you may also want to make sure "stock" craft are unchecked in game settings so you don't get those as well.
