Try making your rockets more aerodynamically stable and they shouldn't fight you too much.
If you absolutely have to put a giant high drag object into space, put it on the bottom of your rocket and put your engines on top and the drag will help stabilize your rocket.
Use better connections and larger parts. You can add struts in a way they are more rigid (frame style), you can turn on autostrut on every part or try rigid attachment (they may break apart instead of flexing though), you can redesign the whole ship so flex counters or balances out itself for most parts and stays straight. And finally you can stop building huge. Big is big enough for all tasks in KSP. Size doesn't matter in KSP, only proportions. Everything is scalable. 5ooot rocket is no better than 500t one.
