How do I level up my pilot?
My pilot has been around Kerbin and did 5 flybys of the Mun, but is still lvl1...

Bring them home. They don't level up until mission complete.

I have. He has completed 3 vip tour missions to the Mun, and other contracts.

Kerbals gain no xp for repeating the same 'milestone', you need to do new things like orbiting, landing on or planting a flag on the Mun, or going into solar orbit, or doing the those things at Minmus or other planets/moons

Plant flag on the Mun, Plant flag on minmus, go outside Kerbins SOI and you have a 3 star pilot.

Only if they are on the ship that lands on the mun

So my main pilot has did everything on Kerbin; intercept/orbit/landed/flag on Mun and still only has pro/retro grade abilities.

Minmus gives level 2. Escaping Kerbin + Minmus gives level 3. You can't get level 2 with Mun and Kerbin alone.
