First, in the VAB or SPH, where you design your spacecraft, there are buttons to save and load your craft in the upper right corner. To edit, just make your changes and save the ship again with the same name.
These files have the .craft extension, and you'll find them in ../Kerbal Space Program/saves/<insert your profile name here>/Ships/VAB, or /SPH if you designed them in the hangar.
So basically what andylaugel said^^^
BUUUUUT! If what you mean is save them and put them somewhere else then you might want to put them inside Subassemblies. To do that you:
-Click the arrow icon pointing right way on the top left corner of your screen inside VAB or SPH
-A new set of menus slide out
-Click the one at the very bottom of that new menu (it's a green button with a rocket icon)
-If your craft/vehicle is rooted in a part that is not attachable change it first so it is so
-Drag your craft/vehicle to the bottom of the subassemblies tab (there is an outlined box that says something along the lines of 'Drag and drop craft here'
-It will ask you to save the assembly. Do so
-You are done. Now you can load the assembly and attach it to an existing craft without having to re-do it all.
Also, I feel SPH is better in regards to building vehicles for it's horizontal positioning, though that's a matter of preference :P
You have 700 hours played on KSP...
You don't know how to save things?
Kerbal Space Program/saves/(your save name)/ships/VAB or SPH
It will be a .craft file.
