He dies but his mind gets put into an advisor (as the "host body" another one was telling him about when Gordon showed up at the reactor) in Episode 3, according to Mark Laidlaw. He can't remember how he died, only that Gordon did it and he's not happy with what he's become, even begging Gordon and Alyx to kill him. Beware of potential spoilers:

As far as we know he's dead. The the grub body thing is not canonical, we don't actually know what he meant by "host body" in canon.

Theres a secret, if you see the adviser pod number in Ep 1, you can see it crashed in ep 2, people have theorized this hurt adviser that stalks you till it kills Eli is Breen as an Adviser.

No evidence to support that or that they are even the same Advisors. Either way that Advisor is killed in HL:Alyx’s ending so if it was Breen (it wasn’t) he would be dead again anyway.
