How do damage bonuses effect damage conversion?
For example, If I'm doing physical damage that I then convert entirely to fire damage, do my % bonuses to physical damage still count towards the fire damage I do? And also the other way around - if I'm converting from damage type A to damage type B, is it worth going for % boosts to B over % boosts to A?

yes, this is does not matter if you have 100% to A damage type, or +10000%, this % does not count, only to B

Damage conversion applies first. If you convert 100% physical to fire, your bonus to physical no longer applies.

I think the excrptio here is % damage bonuses on the skill itself (not from items, stats or buffs) if a skill gets some % bonus as part of the skill rank I think those are applied first before type conversion.

You can never double dip. That is, there is never a situation where you can boost a %, convert, then boost % again.

The exception on skills is that transmuters which change the base skill still receive the listed % on that skill line. Basically conversion on a skill line changes both the flat and % portion to the new damage type.
technically/mechanically that's not what happens
it's correct that %dmg direct on a skill is still applied when converted, thus not wasted (exception being if the %dmg is buff like Deadly Momentum/Soul Harvest etc types)
but since the %dmg on the skill is technically/mechanically not actually converted: it's just applied to the skill direct before conversion happens, it also means it doesn't need to be transmuter conversion - it applies on regular global conversion too

A distinction without a difference.
not really, since transmuter conversion is different/more sparse than global, which means the bonus dmg is applied in more scenarios than otherwise could be perceived to be useful
