You will still be able to spend all your 248 skill points but it won't be probably as effective if you were investing in both masteriess not just one.
The real question would be: do you need the skill/stats?
You should be maxing your main mastery asap - 1 point in a skill can carry you to 40ish with added % to trigger item procs you'll find. Stats early on are VERY important.
But for your second mastery, You might not need those 40+ or 32+ skills and those points are better spent rounding out defenses or grabbing another passive.
This isn't as good as it sounds though, missing out on the second class means you don't fill its mastery bar, which means you lose out big time on base stats. Base stats matter. It's arguable what's more important investing points into skills for passive buffs or investing them into a mastery bar for more stats.
I do not know how to minmax this game to the limit and I don't try, that's too much work, so I don't know what the answer is. My suggestion is to stick to your build concept and see what needs more work. I will say that base stats are very important.
If you have a build in mind that focuses mainly on skills from one Mastery, you can take another Mastery and just place the 50 points into a Mastery that gives you attributes that your chosen Mastery might be lacking.
For example, Arcanist has low Physique/Health gain from the Mastery bar and you if need/want more health, you can take Soldier just for the high Physique/Health gain per Mastery point and maybe a few points into Veterancy (%Physique and Health) or Field Command for extra DA/OA.
