Go with whichever you want, you can change your choice in the next difficulty.
And you'll want to do both quest lines anyway to get the full story.
While you don't have to do them on the same character, as Schnitzeltruck points out, neither has any endgame necessary items or augments, so there's really no reason not to do both with every character and get the extra experience from the lore notes.
About other gear they both providing are mostly just a leveling gear, so from both of them one I found most useful are Kymon with his augment.
Other bonus about joining Kymon is you can call Father Kymon delusional twice.
