If you fail to meet the time limit in an SR run (that is 2 shards or greater, ie like SR 5-6+ or SR 50-51+, etc) the bottom two chests in the loot room will not appear. So the two closest chests to my character in this screenshot;

When first completing SR runs, you would preferably want to do them in 5 shard increments as you can then craft a waystone and continue from where you last left off (so doing SR 1-5 and turn it in and then do SR 5-10 and turn that in, etc). The waystones work as follows and their blueprints drop in the loot room as you reach the first tier of each waystone;
After getting all the waystones, or proceeding as far as you can, you would then want to complete any 2 shards at a time to obtain all loot chests for that tier (so doing like SR 30-31, SR 50-51, etc). This is the most efficient manner in which to farm the Shattered Realm, if that's your goal. Otherwise continue to challenge yourself and push your build(s) as far as you can into the Shatter Realm.
I'm not actually sure how many chests appear if you fail to meet the time limit while only completing one shard, but this is what the loot room looks like with the time limit successfully met when you turn in a single shard (ie completing just SR 5, SR60, etc)

To be honest, the timed loot chests aren't a big deal if you can't beat the timer, but are certainly extra incentive to do so. I should also mention that if you fail to meet the timer at any point in an SR run then the timer is failed for its duration, until a new SR portal is opened.
