When you change the mood of a Nightopian, it will change the mood of the currently-playing section of music (on the next play-through, not immediately). Nightopians are made less happy by: Killing them with Paraloops, drill-dashing past them, meeting Nightmaren or Mepians. Nightopians are made happier by hatching eggs and defeating Nightmaren.
If you hatch too many eggs, you'll end up with the Cheering version of the music; you need to make them happy, but not too happy, to get the original music.
In the Saturn version, A-Life data (the Nightopians' current state) is stored in a separate file to the main progress/high score data, and you could reset the music just by deleting this file. After I asked more or less the same question yesterday, I had a look around to see if the same was true in this version, but unfortunately it seems that A-Life data is stored together with progress data in the same file ( Steam\SteamApps\common\NiGHTS Into Dreams\Nights.sav ).
