I decided to go about brute forcing the Proficenies and unlocking them. And using the community to help flesh this guide out. I know a lot of people who despite having been Lt. Colonel for some time they actually haven't gotten a single one unlocked.
So.

This is honestly more so you can see what each will give you when unlocking them, as the game does not mention at all what they WILL give you until you unlock it. So this is something you could look at, and be like 'Wow I want 20% faster reload, so I will focus on that'.

I went through every level farming the crap out of materials and went about buying every damn part and knife and such to start making a list. I'll put in a brief description and such. I'm putting this here where it'll be seen quicker and easier as well. Plus I don't have everything unlocked yet. If you have ones I don't, please do correct me. I've unlocked a few to the degree I forget what their requisites were but I'll do my best. Also if someone can correct me on what Brute Force required to unlock it, please do.

Once you unlock a Proficency you no longer see it's requirements and instead see it's effects in the text box.

You can only use one Proficency at a time, but you are able to switch between them at ANY point, even during missions, by opening your map/submenu and choosing 'Profiencies'

Other members you play with online do NOT benefit from your own Proficencies. Only you do.

Brute Force: Craft 10 Magnum gun parts (thanks Jive!)
Effect: +5% raw damage with guns.
By 'raw' damage I am going to assume it means non-elemental base damage, as in the damage count in your stats. You will do 5% more with that number. I will need to test it to see if it applies to elemental damage or not, but it seems really unlikely.

Chemistry: Craft 30 Elemental Gun parts
Effect: +10% Elemental damage with guns
Do you spew corrosion or fart lightning? Then this is for you. Get some extra zappy burny bubbly sizzling TERROR on your side. You're a chemist. Chemicalize those CLAW. Go Heisenberg their face.

CQC: Craft 50 Knives
Effect: +20% damage with knives
Good for the melee types, or if you just want a nice bit of self defense. You can really put out the hurt with some of the current endgame melee weapons!

Elemental CQC: Craft 20 Elemental Knives
Effect: +20% damage with Elemental melee weapons
This is pretty solid for the Kage mod types, it's a good boost to your damage output, coupled with the strength of available weapons even the resisting types will take notable damage!

Gun Fu: Craft 15 Handgun Parts
Effect: +5% accuracy
This will have a more notable effect on a less accurate weapon than a sniper weapon for instance. Whilst it won't turn your M40 or Spartan into a pinpoint MLG PRO 360noscope420madscrubweedHEDSHOT rifle, it will give them a nice bit of bullet alignment so they don't useless hit walls or miss the target.

Medicine: Craft 20 Bionic Mods
Effect: Nullify 1 Side Effect
This will make any ONE negative effect from your Bionic Mods vanish, so if you wanted to say use Lucky Penny but not get the Poor status, then use this. You will keep the Lucky bonus and not have Poor. Get some mad cash with that combo. I don't know if the game randomizes which one it negates if you have two side-effects or what though.

Selective Fire: Craft 20 Assault Rifle parts
Effect: Your weapons now fire in burst mode, regardless of type.
Now you can click much less often to fire your weapon, saving your fingers some work. This will however also make any SMG Receiver weapon become burst fire as opposed to fully automatic fire. Which is either good or bad depending on who you ask. Burst fire will fire three bullets always. If you're really obsessed with high DPS combine this with a high fire rate weapon and you'll fire even more shots at once than before.

Sniping: Craft 20 Sniper Parts
Effect: Range +1.
This isn't very well worded, but this will give a straight upgrade to your gun's range stat. Short becomes medium, medium becomes long, long becomes Extra. Does your gun's bullets not travel very far? Not far enough? Get this!

Speedloading: Craft 20 Shotgun parts
Effect: All reloads are 20% faster
Congratulations! Your can-do attitude and perky demeanor have proven that even that clunky minigun can be fitted to muscle memory. You'll be reloading guns 1/5th faster now which could be all matters! That snail could crawl into you and sort of...bump you to death if you didn't take this one! Put out the hurt even more.

Trigger Mastery: Craft 20 Submachine Gun parts
Effect: Rate of Fire +1
You shoot your gun faster! Not much to say about this one. If you had a Minigun it'll be even more ridiculous.

Weightlifting: Craft 20 Machine Gun parts
Effect: -3kg Weight
Good for getting a bit more mobility out of you when you're carrying some screen-clearing bulletstorm gun of absolute death. Maybe you need a bit more speed to jump that gap without falling into it. Maybe you're falling behind due to everyone else carrying their featherweight piddly pistols and not carrying a REAL GRIZZLY CANNON OF INTENSE MANLY ACTION. Truth be told I haven't unlocked this one JUST yet but I've been told it's -3kg.

Storage: Craft 20 ammo types.
Effect: Increase Gun Capacity by 5.
This will put 5 more bullets into your weapon for free, no matter what weapon. This will not affect your stats in any shape or form. This is recommended if you're using a Bionic Mod that lowers your cap, or if you just want that extra bit more dakka for your dollar. This of course will have a more notable effect on low cap guns as opposed to high cap guns. 5+5 is 10 but 180+5 is 185.

Getting proficiencies "legit" really isn't worth it. I think I bought 60-70% of all the guns and knives before my near infinite amount of materials that resulted from 30 hours of ♥♥♥♥♥♥♥ around wasn't so infinite anymore.

For both knife proficiencies I ended up buying and reselling one of the knives that required brass since I had that in abundance.

I'm pretty sure that even if you buy everything there is, you're still a couple of parts short for certain proficiencies (without buying and reselling stuff).

Either way, I predict that you're short of a couple of materials that you think you had in abundance but oh noes, almost every item requires it!

My psychic powers tell me that those materials include steel and polymer.

If you want some farming tips from my little black book:

steel: Go run "Clear For Landing" with hoarder mod and kill every Boomerang Billy.

polymer: I don't have a good one for this one. Polymer drops from shield guys but haven't come accross good spots for them. What you can do is run "Engineer of War" and kill the shield guys on the way (might be a chest with a polymer aswell). You get guaranteed polymer as a mission reward as posted here. The problem is that you can get from 1 to 5 polymer as a reward so it isn't really stable. There is lithium at the of the run and sulfuric acid in the snails area. You can run the mission in a minute or so.

You can kill Mandrakes for wood.

You can farm copper from the crouching guys in military city.

I think that's all I needed to farm really. All other normal materials drop in such a high abundance.

You don't usually need rare materials in high numbers and they usually can be found in chests of which most locations can be found here.
Nah I need copper more than anything. It's just my motivation to keep going despite doing this all day that stops me.

I can confirm that weightlifting is -3kg.

Wish there was a better way to unlock these though, building guns isn't particularly hard but you wont have build enough for proficiencys until late game.
It would be cool if you unlocked them depending on your playstyle like for the accuracy one you could complete a mission without missing a bullet or for reload you could always hit green reloads for a mission.

I like the notion of Proficencies levelling up a few times with an increasing effect. Start off with +5% raw damage but every level it goes up 1% up to a maximum of 10%. Not sure how to balance those though.

weightlifting doesnt seem to do anything. i am at 8.8 with none and tried turning it on and its still 8.8. does it only apply during missions or something?

I believe medicine will nullify the first side effect on you. So the order of your mods may be important.

it nullifies the first negative affect listed in your status window which i think is the first negative effect from bio mod slot 1 (or slot 2 if slot 1 has no negatives, etc)
