I'd like to interpret it as if John had joined the gang after the events of the 2nd movie to seek refuge from being hunted down. It certainly would make sense that way. As for the stuff with the continental coins and such, I suppose he still has friends and connections in the network?
Well, in the beginning of John Wick 2, the Continental's "receptionist", after he ban John from the Continental, says he will give him a time frame of vantage "even thought I shouldn't".
And if you see the Continental Heists screen background, you see that the guy giving the Payday Gang those contracts is also this "receptionist".
So it's possible that this guy sympathizes with John, so he extended John's Continental Perks to the rest of the gang.
Also, in the John Wick DLC trailer, we can see that he managed to get into the gang via Chains, and it's implicity they know each other. So maybe Chains is also a "associate" of the Continental, and that explains why we can use the coins even with Wick banned from it.
