Monster Collection help

I'm trying to complete Monster Collection (if i can) and i'm not sure how to register Viking Squad after Mushroom Castle.

Okay. That specific one is a quest related one, and once you complete the quest you can no longer do it on that character, right? The solution is... once you go in to fight the Viking Squads that are trying to knock down the Mushroom Kingdom gate, go in to your quests and forfeit the quest. That will make it so you have to do it over again. Keep doing it over until you get the monsters registered, and continue on your merry way.
