How does saving work in this game?

I'm kinda pissed off. I made it to the start of chapter 3 yesterday before quitting. When I booted it up today, I was at the start of chapter 2. Specifically the second screen (just outside the school). There's no manual save as far as I can tell, so how does this auto-save point make ANY sense?

It autosaves after you finish a mission, which is usually when you get back to the overmap. There's even a big "Saving" icon in the bottom right that is displayed briefly.

Okay, I guess that map is shortly after where I quit then? Because up to that point it was a strictly linear level-based progression.
