That's no fun though, I want to kill the bastards. It used to be I could have a 50ish percent chance at assassinating. Now it just seems pointless if I have such a slim chance of succeeding.

Why would it show you the lesser percentage change? That's mis-leading to me...
It doesn't show you the lesser. It shows you the chance to assassinate.
There are two possible positive outcomes of an assassination, either the target is wounded or assassinated. If they are wounded they will come back in a few turns, but if they are assassinated they are gone for good.
The chance to assassinate is usually a lot lower than the chance to wound, especially with lower level agents, but with higher level agents the chance to assissinate is often higher depending on the agents and the targets authority/cunning/zeal and theirs traits/skills.
