I've noticed players get far better use of archers just by keeping them on the ground and fireing up at the men on the wall. It's so highly effective it makes towers and ladders suicide. Best to only attempt breaching with artillery. I don't put missiles on the wall anymore.
Seems I recall that on Release Day, ships did indeed "catch fire" and very quickly burn up all their "Fire HP". But can't say that for the Siege Engines, well, because the AI never built Siege Engines - as they instead always Torched the Fire HP of the Iron and Stone Gates.
As it stands, it seems that Fire Damage appears "collateral" to damage to the troops manning the engines; and that the Engines themselves are not directly targettable. The closest you can come to taregetting them is with Aritllery - which you can aim at the ground. In this respect, Artillery is the best way to take out Siege Towers and Rams - especially with fire ammo - which seems to do extra normalish damage - but nominal fire damage /shrug
