1.in the PFM press File - Open - your ROME II folder - data folder - data.pack. in the left side of the programs press on the little + to browse the files. the things you need to find are: faction_tables (color of the unit cards) and faction_banner_tables. press "extract selected" and it will make a copy of it on your desktop.
2. create a new mod (Files - My Mods - New). right click - add - directory - browse the copies on your desctop and click on OK. go all the way (for example: db - faction_tables - factions). here you can edit the colors of each faction cards color by changing the code numbers to whatever you want. they are under card_color_r, card_color_g, card_color_b (use RGB codes). after saving it put your new .pack file to ROME II data folder and check it in modmanager.
I am not a modder at all, so there are probably more effective ways (maybe without going to desktop) however this worked for me perfectly
