So after playing through the story 2 times I've been wondering how on earth did the ship overran by Xenomorphs who even set up a complete nest in the reactor core and hatched eggs all over the place, even in small vents where I have no idea,how those eggs ended up there lol.

As I interrept the story Marlow's crew found the Derelict ship and his wife was attacked by a facehugger, so he brought her to the Sevastopol for treatment. The first alien hatched from her and it's the same Xeno that's chasing you for the first half of the story.
I'm guessing Marlow's wife is the woman with the open chest you find on the surgery table in Mission 6.

But how did the other Xenos got on board?
1. From the interactions and cutscenes with Marlow it's sure as hell he didn't tell anyone the Derelict ship's location and even more unlikely that he brought a basket full of Alien eggs aboard after what happened to his wife lol.

2. There was no queen, or at least wasn't shown. But again, same as previous point and it's unlikely that the same Alien could have went through all the evolution stage and morphed into a Queen so fast, and no way they brought one aboard.

So how what do you make of the game's story?

The first alien which hatched was obviously either a queen or morphed into a queen, and began laying eggs and building a nest. The player is first led to assume that there´s only one alien, when infact there are several by the time Amanda shows up on Sevastopol, the other aliens just are either not as active or busy elsewhere, maybe in the nest building. Also, after you discover the nest and the fact that there are more aliens around, you should think that perhaps it was a different alien you encountered each time, the game leaves these possibilities open on purpose. Minimalistically explaining things.
This evaporates your concern of how fast the alien could have morphed into a queen, since the first one, which hatched from Marlow´s wife, had plenty of time to morph and lay eggs, since the station did take some time to crumble until Ripley et crew shows up on the scene.
I think the only facehugger you run into on Marlow´s ship was meant to evoke images of the queen producing facehugger in Alien 3, where it could implant twice before dying, that´s why you run into a facehugger on his ship, because it´s the same one which impregnated Marlow´s wife.
So I see no plotholes.

BTW, consider putting a bit of space or use the spoiler tags in the beginning, since the spoilers show up if you hover your mouse over the topic in the forums.

Foster is indeed the woman on that operating table, but the Alien she carried cannot be be the Alien chasing you for the first half of the story.

Since Creative Assembly confirmed there was an Alien Queen on board Savastopol, the Alien Foster carried had to be that Queen. The Alien chasing you for the first half of the game is most likely the Queen's first born, who also did the hunting for the nest.

This should also answer your question of "how did the other Xeno's get on board?"

This really does make no sense at all. Before Creative Assembly confirned the presence of a Queen, you could have at least speculated that those eggs are a product of eggmorphing, which means that eggs can be found wherever a grown Xenomorph can be found.

According to unused dialog scripts, the facehugger you see on the Anesidora actually hitched a ride on the ambulance shuttle you took to get there. Why it didn't attack Ripley en route or when she entered the cabin is unexplained, though she wouldn't be able to kill it herself due to its acid blood making a hole in the shuttle's floor which is much thinner than the station's.

Of course, since that dialog is unused, it seems that the developers instead took the Alien 3 approach of the facehugger carrying two embryos when there isn't an adult queen in the region yet. One could surmise that it being isolated from the nest on Sevastopol meant it was trying to start a new nest on the Anesidora since it was still carrying the second embryo from before.

The queen that came from Foster was able to hide and start producing eggs and start preying on the nearest Sevastopol workers in the core and didn't need that initial drone protection. In addition to Foster, we also see the guy in the wheelchair in San Cristobal with a chestburster wound meaning that some guy was unfortunate enough to wander into the beginnings of the full nest in the reactor before the disappearances started happening in force when the hospital still had its staff present.

It`s called egg morphing. I forgot exactly how it works but it allows humans to turn into eggs. Something like the Alien covers you in slime and that slowly turns you into an egg. It was in the first movies deleted scenes. This allows the Aliens to reproduce without a queen.

There was a queen on Sevastopol which could have come from Foster.

Eggmorphing doesn't turn a human into an egg.
The growing egg uses the human as a food source.

Aliens are also able to molt into queens.

These are just theories since the origin of the queen on the station is not explained.

Marlow found that facehugger already dead before they arrived at Sevastopol, so the unused dialogue you mentioned is more likely.
Even though it was unused dialogue it's still possible.

Why Amanda never used a scimed emergency pod to travel to Torrens ? Why all those hardcore antenna and docking procedures in space ?

Why Marlow took Taylor with him? Just dump her on station and do your thing.

How could Ricardo talk back to Amanda after he was subdued by a Facehugger ?

Because the shuttle was short-range and only had the Anesidora's coordinates. It gets damaged during its return flight from the Anesidora exploding and isn't usable anymore.

Marlow promised to give Taylor all his info on the xenomorph and its origins as well as a way off the station if she let him out of the cell. Then the androids attacked the bureau during their interview so she let him out anyways.

Ricardo doesn't say anything after being facehugged. When you get back inside the station, his transmission gets cut off when he gets attacked.

My biggest question in this franchise is how the engineers' ship ended up on LV-426, why it was carrying the eggs, how they got hold of them after Covenant and what the blue mist was for.

I was hoping this would get covered in the prequels.. nope.
Hopefully the next prequel, if it's still happening.

On the Aliens vs Predator Wiki (not called like that) it is stated that the guys behind the game confirmed there is a queen but Amanda was just lucky to not bump into her.

But the team wasn’t willing to go so far as to include the queen in the game, explaining, “The second part of it was we wanted the Alien creature to be the scariest thing in the game. If you have an alien which is the biggest scariest thing through the whole game, and suddenly at the end you go, ‘and here’s a bigger alien, that’s even bigger and scarier’ it kind of takes something away from what that pure alien creature was and again we wanted people to be able to play this through again and still feel like that one alien was the scariest thing.”
