Yes it's safe. When the alien is in the vents above you, you're not going to randomly run in to it in the other vents. They ARE connected (well, most of them are) but the alien will only ever come in the vents with you if you make a noise or if it sees you in there, like if it's walking past a hatch and you're hiding in the vent on the other side of the hatch and it sees you.
If the alien is above you in the vents, that's your time to move move move. Don't run, don't crouch-walk, just walk upright and cover as much ground as possible.
With doors/hatches closed and separating you from the xenomorph, if it hears you and doesn’t have a direct path (i.e., closed doors), then it will go up a nearby vent, and come down a vent in your area (assuming there is one).
For instance the vent at the start of the Hospital level, where there is a ladder immediately after entering and a dropdown right after that.
In general, I'd treat every vent as dangerous until proven otherwise. Especially, be mindful of the "ground" (as in accesible to you) vents where there is a dropdown inside as even if the Alien is in the "upper" (only his) vents, it may pay you a visit, however, even on the higher difficulties, it tends to not do this unless agitated.

I see lots of people crouch-walk everywhere when I watch playthroughs on Youtube. All it does is make you slower. Just walk normally, unless the alien is like 3 feet away from you.
Which part of the game? Because I remember there are a couple of sections where the alien seems to be hardwired/scripted to get you if you enter a certain vent, regardless of if you alerted it or not first.
One is on the mission where, after you get the trauma kit, you proceed to the exit but it's locked, so you have to go to the other side and power up two generators and hack a terminal which sets off an alarm, then you go back to the exit which is now open and it triggers the cut scene. Well, right outside the room with the two generators + the terminal, there's a floor vent. If you go in there after powering up + hacking the terminal the alien will kill you. It's like it's scripted.
There's another one on the mission where you're moving through project KG-whatever, and Waits is talking to you the whole time over the radio telling you about the area, and eventually Amanda says "Ok, enough talk now Waits!" I can't remember exactly where it is on this mission but there's a floor vent here that I discovered is also a trap, where if you go in the alien will 100% kill you every time like it's scripted.
But if you make noise while in the vents or it sees you enter the vents it will crawl in after you.
