But I manage to finish one purification even though the filter is still instantly drop to 0 durability somehow. My friend will be back next week so I will do purification at their base until they fix it.
I only know of two restrictions to purification and they are:
1.) Territory has to be close enough to land to trigger spawns. Having entire territory in deep water prevents purification from even starting.
2.) You cannot directly place a Stardust Resonant Filter underwater. Though, it seems like you can move territory locations and submerge it that way; I have not checked if purification can be started while submerged anymore.
I know neither of these sound like your issue, but just keep in mind something might be triggering by mistake.
Whilst it sounds like you have a specific bug.. it has to be asked, did you try moving territory, did you rebuild the entire defence structure?

Just because you haven't encounter it, doesn't mean the problem doesn't exist. I have 3 lvl50 characters and the other 2 characters doesn't encounter this as well.
I'd rather not move my base because all my hivemates are adjacent to me and build everything connected as a giant fortress for PvP reason. And normally we do purification at one of my hivemate's base (that's why I just noticed this bug) which will return in time for next week anyway.
Filter location was always on one foundations, on ground, connected to main land with direct access without even need to climb anything (there's only 2 doors in the way, but it also doesn't work with naked doorframe). It works before I try to move it up one floor and then it never works again even when I revert back to original setup.
The strange part is: normally if the placement isn't valid, it will not allow the purification to start in the first place.
But now it just make it like it destroys the filter to fail the purification but the when it ends, the filter gains some if not all durability back as if nothing has happened to it.
I mean that is just my speculation based off of a bug I was having problems with. I moved my territory right across the ravine from Mayer's Market and was getting an annoying sound notification that sounded like a horn. I tried everything in the settings to disable it but to no avail. When I moved the base down stream a little the notification didn't activate any more.
Think about it as annoyances as deterrents.
As I said, the problem is, the filter isn't actually destroyed. It looked like it's destroyed instantly from full durability but when it ended, its durability returns to normal (not necessary full, it seems random), without any specialization that will fixed it. It occurred even with lvl1 cortex where I can make sure, 1) absolutely no mobs can instantly destroyed it and 2) I didn't let any of them pass even noclipping through foundations (it's easy to do since they only spawn 3 mobs at a time at lowest lvl)
