I really miss old school unlocking and power ups in modern games.
But yeah, there's a lot of upgrades in this game that you'll have to look for. There's one in each level, with two exceptions. It'll be obvious which two exceptions those are when you get there. Some of the levels will let you get the upgrade right away. Some levels will force you to get the upgrade, as it's impossible (or at least should be impossible) to complete the level without it. And some levels will require you to come back after getting an upgrade in a later level. You'll have to keep a mental note of which ones you've already found in which level if you decide to go back and find the rest.
Generally, there will be similar upgrades for both story modes (i.e. Sonic and Shadow will collect similar upgrades, Tails and Eggman will collect similar upgrades, and Knuckles and Rouge will collect similar upgrades). However, not every character has the same number of levels as their counterpart (in fact, I don't think there's a single one that does), so not every character will end up getting every upgrade that their counterpart does, unfortunately.
