There's this old Dreamcast game with Lenard Nimoy called Sea Man where the player raises and talks to (using the DC microphone) a strange fish creature with a human face, Pocket Mortys on ios & android, Digimon World, Neopets, Zoo Tycoon and Sonic Advance & Sonic Pinball Party's Tiny Chao Garden feature, which also lets you move chao between them and the big chao garden in the Gamecube versions of this game & SA1 via the GBA link cable.
Yeah, sorry about that. Those are all I know, with the Tiny Chao Garden bit the most of the superfluous non standalone ones you mention.
edit: scratch that it's no longer there, not the one I used anyway but there are apps that have taken its place for both digimon and tamagotchi, but it appears tamagotchi are all up to date versions the original is no longer on the app store.
