I have never actually thought to jump away from the boss. Learn something everyday.
I've done it a few times, it CAN help if you jump to the boss and have the 'base' to return to as a fallback beacon. Jumping from a distaster to a four shield missile toting crew teleporting rebel underling is actually worse sometimes.
Defense drones are nice and all, but what if it slips through?
It latched onto my shield once and I had to jump away. When I came back, it latched elsewhere. Yes, it sucks, about as much as having a boarding drone land in your O2 room.
However the best way to deal with flagship hacking (outside of a defense drone) is to go into that phase's battle with certain systems unpowered. When the hacked system is "chosen", you'll lose access to it until you disable the flagship's hacking system but you won't suffer the ill effects.
Since you had your crew die of asphyxiation, I'm guessing that you either had upgraded and powered O2 or just suffered too many breaches. Having systems upgraded (and powered to that level) makes the bad effects of the room all the more worse.
Make absolutely sure that you unpower the O2 and Mind Control rooms. If you happen to store crew in the Medbay, make sure that it's unpowered too or you will hear the screams. If the Mind Control room is chosen, you'll just not have access to it but you won't lose power or suffer the effects of a rogue crew member going insane.
It is a good idea to also unpower the Clone Bay as if it's chosen it may as well be useless. Same thing for Hacking, but I consider this one a fair trade.
For most other systems it's your call; all you save is power.
Never unpower weapons or shields as those will simply drain instead of charge.
Have you been playing FTL or a different game? The whole game is randomly generated enemies and scenarios. The game is about adapting, adapt or die.
There are plenty of counters, for one, defense drones 1 will shoot them out of the sky. Just make sure to power it the very first second of the fight. That is, as soon as you get past the intro message, pause, put on the drone and it won't miss.
You could also breach bomb the hacking room, ion bomb it, missile it. Whatever. As long as it gets past the shields you can disable it for a bit till its fixed.
Or, you can hack the hack, counter with your own hacking system. Whenever it starts to hack you, hack it back and it will stop working.
Or simply live with it. As people have said you can use 2 powered oxygen and you'll never be in danger. Weapons only affects them for a brief period before they're back on again. To counter that you should make sure you have a mix of fast firing and slow firing weapons anyway.
Pilot, well, losing all that evasion is a ♥♥♥♥♥. Try using cloaking though? Still 60% evasion is better than nothing. Or defense drones 2, will shoot down missiles ions and beams.
Shields, should be countered with high evasion, put all your points into engines while the hack goes on. The beam will be a bastard for the time being, but if your shield is hacked and the beam is soon to fire, try ion bombing or breach bombing the weapon system to disable it briefly.
Or as someone else said, if you really can't handle the hack put on you, jump out ASAP and try again.

i just managed to destroy the missile weapon.
The hacking blocked 1 bar of O2, then I took several shot on this room & lost the 2 bars remaining.
Then, i never managed to repair it because of shots from flagship and the hacking that slower repairs. My O2 level fell down to 0% and my crew died.
the more frustrating is that the flagship had 4 health points left when I died.
my hallberd became useless because i had to lower the flagship shield to 1. Maybe i should not have used the fire bomb and use instead a missile or another laser weapon.
