I love Stealth B. If you can actually get it to the flagship with the Glaive Beam it starts with and some backup for that, you can almost always win.
Now actually getting there can be a bit of an issue.
I think the best all-around ship for if you haven't won yet is the Red-Tail. It's good at getting there and good at closing the deal.
As you get more skillful, drones become a lot weaker compared to how well you can play with weapons you actually control.
The main problem with drones is all they do is fire at random. They don't take out important systems, except randomly, so all the deadly flagship systems are firing at you while this beam havoc is occurring.
Also they need to keep working while all this is going on. You need the shields kept down while the beams keep attacking. Beam drones are worthless in and of themselves.
