You probably already tried this, but go back into the configure tool, and before you configure any commands, clear everything first. Input your control setup after every command is blank, and make sure you hit confirm when you're done.
Sorry if you've already done what i'm saying, I'm just going off what I know and how I got everything to work. It seems like a lot of people have issues setting up wireless controllers, I wonder if there's a connection or if it's just coincidence. I use wired controllers for personal reasons and I don't run into nearly as many issues.
I did try clearing everything first, it didn't help. I found the controller configuration tool to be really flaky, it would sometimes lose my configuration setup entirely for my wireless controller until I reselected my controller, and then some of the configuration appeared to be messed up.
I've also got a hard wired XBOX controller, I will try that next.
When I connect both my wired and wireless controllers half the time the configuration tool crashes when I try and launch it. If I manage to run it and select my two controllers (without redefining anything) it crashes on exit. Both my controllers are from Microsoft and they are using the default Win 7 device drivers.
Now I remember why I usually don't buy anything from Sega. The game looks okay, but I planned to play it with my girlfriend using both controllers.
Have you tried using an external program to remap the buttons or emulate a different Xbox controller? Many people on the forums suggest a program called x360ce but I think that only works if the problem controller is DirectInput (which an Xbox controller is not).
To be honest, your workaround, I hardly ever use rear-view myself. If you're trying to fire weapons in reverse you can do the same by holding whatever you have mapped to down (likely your joystick). The only problem with this is that if you do this in flight sections you will also pitch up (or down if your controls are inverted).
