Frackin' Universe Ship Upgrade Bug

So me and my friend are playing Frackin' Universe. We both run Frackin' Universe, music, interface, races and FU/Starbound S.A.I.L Modded Race Support, and shadow atmospheres mod. Anyways so what happened was after my friend upgraded his ship to level 2 his ship now looks like just two rooms and a cockpit (aka all the engines outside and various nice decorations on the outside of the ship are gone, just looks like some space train). It is really irritating. Ship is still functional and all. It happened yesterday. I was by chance inside of his ship when he was upgrading it and maybe thats what happened? I hope when he gets it to lvl 3 it will come back to normal? I upgraded my ship which is also from Frackin' Universe and it was just fine, all the engines and outside decorations remained and it looks nice. Are there any suggestions you may have on fixing my friends issue? It happened yesterday so yes we tried restarting
