So, the chest just after the Mama Poptop fight - before you pass the boss room door you may have noticed you passed a background pillar of ancient stone right at the first turn of the tunnel heading down. It looks like a square lamp. It's tiny, but there's a button stuck to the side of those blocks, you only need jump from the nearest platform of blocks to reach.
There's another chest in the ceiling in that same winding tunnel area that can only be accessed after defeating Mama - make sure you activate both consoles in the boss room, then head back up through the narrow passages of ancient blocks with your micro spider sphere form. The chest is accessed by yet another narrow passage, a little hard to see in the dark of the cavern ceiling, but it should be open now. *THIS chest has something important in it, something late-game seeing as how you need late-game tech to get to it*, so keep the Dark Caverns marked to revisit later.
How to access the rightmost secret room (no chest):
There's another hidden room without a chest that vexed me for so long that I just now figured out at time of post... off to the right, the room where you get your ball form tech, accessed via high-jump - there's a tunnel in the ceiling just above that that LOOKS like the blocks can be exploded, but it turns out all this time it's simply a hidden hatch/door that can be opened by interacting with it like anything else. The shaft is very high, though, and again, the micro spider ball is needed to traverse it.
If you activated all consoles and such, inside the gate archway room there will be lights in the ceiling that lead to another chest above, and the last chest is to the far right of the room in the dirt blocks.
