If you use the FU B.Y.O.S. system, there's no upgrades (wouldn't make sense, when each ship can be very different). If you use the default ship system, it has vanilla behavior with upgrading and stuff. In the B.Y.O.S. system there's probably also no crew memeber upgrades, you have to manage them with furniture (crew beds and stuff).

I dont understand how this works, I see no byos option...I saw something about switch to byos a atmosphere, but i floated off anyway when i destroyed the wall.

When playing in/near zero-G, I always keep a rocket spear on my task bar to use as a thruster if needed. I used expendable blocks (packed dirt) outside the hull to catch the hull blocks that I cut off, and to limit my own drift. Gravity is determined by the background tiles, so if you can build the background first, then fill in the walls, it might be easier than doing the background last.

Whenever you start a new character and escape the destruction of the Protectorate (FU doesn't change the intro of Starbound), once you reach the ship and go to space, the game will ask you (through the S.A.I.L.), what method of ship repair do you want - the B.Y.O.S. or the default ship. If you chose default ship, you get the ship of your race (works with some moded races as well), that's upgradable just like in vanilla SB. If you select B.Y.O.S., then you have to build your own ship without the upgrades. But you have to interact with the S.A.I.L. to get this choice. If you just wake up on the ship and proceed to remove walls and stuff, then you haven't triggered the B.Y.O.S. system yet.

i dont think i have, how do i trigger it? or what can i do? seems like byos is nearly impossible with zero-g

upgrade matter manip distance, use dirt for background early, get ship component assembler, create doors, there is also a 30 block artificial gravity device to avoid zero g

I have a componete assembler, and my matter manip is fully upgraded. so before building you just make a 30 block background?
what if you just make a whole dirt background in the mean time.

To clarify, what exactly did you do, when you escaped the Protectorate destruction? After seeing the Starbound title, you should wake up on your ship (the base FU ship, it has two floors), there's not much to do there, except interacting with the S.A.I.L (you can't even access the ship locker yet). So did you just start removing backgrounds and walls? Because that sounds like your situation. If you didn't removed the whole ship that way, there still should be parts of it nearby with the S.A.I.L. console, unless you've removed it, then it's in your inventory, if you picked it up.
If you did, place it down on a background wall and interact with it, you have to speak to the S.A.I.L. to get the choice of the systems (either B.Y.O.S., or default racial ship). After you choose one of these, it takes a few seconds and you'll be placed on board of the respective ship of your choice.

Or do you have a mod to skip this choice and start a B.Y.O.S. from the scratch, in zero-G, no ship, just some building blocks? There are mods like that, I think.

Btw you aren't far in the game yet, so you may consider to quit, delete this character and start over, going through the tutorial (Protectorate destruction) and after waking up on "your ship" interacting with the S.A.I.L. first of all. If you don't want to be bothered with the B.Y:O.S. system at all, then choose the "default ship" method.

ok think my issue could match this as well playing race that got ship selected to work yada but still has background of the old ship in background. how can you swap that background to be blank or normal build ship background?
