Basically those crew members are not doing anything to make my ship better. Is this a Starbound problem or a mod problem?

They work different since 1.3. One of them (forgot which) gives a 10% fuel cost reduction, the next of that type a 5% reduction, etc. The other I think makes your ship a bit faster.

not anymore, now it's like a flat boost to speed or efficency. and I don't think it grows higher, but is a flat rate regardless of the number

Mechanics reduce the amount of fuel required for travel.
Engineer makes your ship move faster when moving to new planets/stars.

But they used to give me info when they made changes. Is this still a thing?

No, they don't "make changes" anynore, hiring them automatically applies a static effect to your ship as long as you have them.
