You don't really get a firekeeper soul, you get the firekeepers soul who lives under firelink shrine. If you use her soul, the fire at firelink shrine will go out, and that's ill-advised.
but i used the firekeeper soul to upgrade my estus flask. so at the end of my first playthrough my flask was plus 6 and i also had one firekeeper soul left which ive spent in ng+ right at the beginning for upgrading.
its just up to you. if you want to keep the bonfire at firelink shrine, then kill him. if you dont think it is necessery, than just let lautrec kill her and also kill the other two firekeeper at the end of you playthrough.
so in my opinion this decission is more about keeping some bonfires up or not.
You can just put the firekeeper back once you get her soul from Laurtrec. It seems like a waste for the armor aswell.
