Using Motioninjoy, tune down the vibration for both left & right motors to less than 100%. For me, I kept on experimenting until I realized it needs to be 18% to stop disconnecting. So you need to find your limit. Or just disable the vibration completely if you don't care much about it.
The problem is that the PC USB port does not allow as much current as the vibration motors in PS3 controller drain through, that's why it disconnects for safety.
I already knew that disconnects were due to a vibration and tried to change it to 50,25,10 percents. I was ready to turn it off completely until I found this thread and yours 18% did the job for some reason. No more disconnects!

Your fault for using that crap called MotioninJoy. Good luck removing it from your system. You should inform yourself before buying or connecting any third party gamepads. SCPToolkit is the way to go for DualShock 3 and 4, or if you have a single DualShock 4, then InputMapper.
But if you installed MIJ, i won't waste my time trying to solve the problems you have becuse it would be time consuming. If SCPToolkit doesn't work for you after uninstalling MIJ, then MIJ messed things up. Not to mention there are a bunch of leftovers after the uninstall.
As for the vibration, you can have it to full via front USB or BT 2.0 without any input delay. I mean, it is set to full by default anyway. Also, that necro.
I have stopped using Motioninjoy long time ago. Regardless of the extremely overemotional statement by @GLUE ⛧, if you do not know exactly how Motioninjoy works, it will cause some problems because it changes and adds drivers (which give direct access to hardware), and it isn't very easy to get rid of.
I started using SCPServer afterwards. Now in principle, it does the same thing: adds and changes some drivers. And if you want to use Bluetooth to connect DS3 to your PC, SCPSever makes sure you cannot use the Bluetooth with any other device anymore (otherwise it wouldn't work for DS3). With SCP, whether you connect via USB or Bluetooth, vibration causes no problems. SCP is more stable than Motioninjoy, AND you can simply reset your system by removing changes also using the SCP interface. No extra work!
However when restarting the computer, sometimes and only sometimes, the computer does not recognize the DS3 anymore. I remove the drivers and then reinstall them via the SCP interface, and it starts working again.
