I believe in HQR they show that Harley's pregnancy was a false positive. Also, even if she was, this is only a year later, so this child would still be a baby.
As for the cloning thing, I hope not. That would be so lame. The 'Evil Clone/Twin' thing has been done to death. I hope it's actually a new character.

I wouldn't be suprised if there was some sort of connection, but still, a clone just seems way too cliche. I expect more than that.
It's almost definitely a false positive. But, again, even if it wasn't, her child would be about 3 months old.
Also, Harley Quinn was an original character conceived for Batman: The Animated Series. Mercy Graves and Livewire were original characters for Superman: The Animated Series. All of them were successful enough to be incorporated into the comics. I do not see why the Arkham Knight could not work the same way.
