This is for the Panessa Studios trophy where you have to power winch over to another roof (letting the Batmobile fall off one roof and winch up the other). For me, I started the scan at the ultrasonic field generator and followed the question marks underground into the sewers. As I came out of the sewers, all the question marks disappeared for seemingly no reason. I figured it must be timed or something, so I went back to start again. The field generator was no longer green, as if I'd already finished it and got the trophy. This meant that I couldn't scan to see the question marks. I looked up the trophy online, and found out that the trophy was under the bridge just after you get out of the sewers, so I went to see if maybe I'd revealed it and not realised. Nope. So I randomly shot the Batmobile cannon at the spot where the trophy should be, and strangely, the "you just shot in the right place" sound effect played (the same one that plays when you blast open a wall with a trophy behind it). Still, I could grab the trophy with my batclaw or by any other means, because I couldn't actually see it. This is how I fixed it.
Go back to the field generator. It still won't be green. Turn on the scanner and basically pretend that you can see the question marks. If you already managed to get this working once, at least you can kinda remember where they were. If not, use a YouTube trophy walkthrough. If you move along slowly and try to scan the invisible question marks (even though they won't show), when you get to the bridge the trophy will be visible, and you can finally collect it.
At least, this is what worked for me. Hopefully it works for others.
tl;dr - If you got the field generator working once but not again, just pretend that it's working and scan the route of question marks anyway. The trophy will be at the end as if you really were scanning the question marks the whole way.
Further perusal of the grid revealed I'd missed a trophy in the airships. Strange stuff. Anyway, 100% complete now. I still hate the ultrasonic Riddler trails. The ONE time you use it in the story mode is amusing, but it's far less finicky there than in the Riddler trails.
