Because Bruce Wayne has multiple stunt doubles when he made this game. He is far too famous to wear the cape and cowl, and the 75 years has gotten to him. He now uses stunt doubles to do all the fancy tricks...and he appears when the mask is taken off. Either that or the developers didn't think that having a guy with eye makeup would look good in game.

but tbh, it happens in the movies too, like remember in batman returns? the scene right before he took off his mask the make up was there, they cut away and came back and boom it was gone.

It's a stylistic inconsistency, yes, but as far as I'm concerned it's still infinitely preferable to the Arkham Asylum/Arkham City cowl which looked as if it overlapped with his eyelids like some kind of creepy second skin.
