Riddler trophy towards the end ? (spoilers)

I was going for all Riddler trophies but there appears to be one in the last part where you are told to surrender to scarecrow to save Robin and Gordon. So do I have to get this one right then when entering for the final part ? as I can't see how else to collect it for the full ending.

At that point in story you should be able to collect all trophies.
But you can also finish that story part with surrendering, you'll return to the city later before activating special protocol which will roll credits and be the true ending.

Ok so that is not the final part then. The game gave the impression that it is.

Really? Because I just tried going to the hidden room under Lady of Gotham and the trophy is still not there. Also, I haven't spotted any of Riddler's informants in ages. I have 3 clues left. Riddler just shouted in his ♥♥♥♥♥♥ PA that I still have clues in Founder's Island, Jesus, without informants, I'll have to check them one by one using a guide... I can't think of any other way to find those missing three (one of which should be at Lady of Gotham). Anyway, my question is: are you sure that all the trophies appear before you surrender to Scarecrow but can do it?

I played the game several times and every time right before surrendering finished all side activities and found all trophies so yes it should be possible.
If you've stopped seeing riddler informants maybe everything is marked already. Check inside every building and underground sections. Some are quite hard to spot when they overlap with map lines.

Also there is at least one trophy not marked at all which is the Batmobile. Try scanning it.
