The Stagg Airship trophies are usually the first full set I complete -- after testing the Voice Synthesizer at Panessa Studios and before the Cloudburst event -- because I hate waiting until the dust clears to collect the dropped crate trophy. On my next full playthrough I'll copy my save and I'll see if I can recreate that glitch, and find a possible workaround.
It appears that re-enterIng Airship 2 during the Cloudburst event is specifically scripted to access from the front of the ship, probably because of the expository cutscenes during re-entry which can't be skipped. In the interest of science I had to backwind my own save, too. Thankfully I only lost about 2 minutes of progress. :-)
