So all of that speech about "she'll blow up if you don't do this on time" it's bs? I'd rather stick to the main story then. I can just complete it all and then take up where I left with the Riddler and Catwoman?

IIRC, he says he'll blow her up in the morning, so you have until the end of the night to save her (which is unlimited in game time).
Those prompts are to remind you of your primary objective, just in case you quit the game and returned later. If there's no countdown timer on an event, you can ignore those prompts and level up by doing side missions.
considering half the game or more is 'tank battles'...I think most players doing the game for the 1st time will at least start all the side missions as they become available...side missions also offer a 'break' from the never ending 'tank battles'.

the side missions are triggerd to start at different points in the game(as well as the 4 missions in Season of Infamy)...there are only 2 places(as far as I remember(Azrael and Ra's Al Guhl) where you actually make a choice(good thing to save there before making the choice as you can replay it to see the other choice outcome).
